FSX flatten?!

It seems my problem is not with the AFCAD, but the airport flatten area... I've moved the runway outside of the flatten area for the FSX KMKJ! Thats what is causing parts of the ground to show up through the runway. But for the life of me I cannot find any way that WORKS to create a flatten area for FSX. Any insight here?
